2. Import SBML-Multi models.

2.1. Home page

The screenshot below is the first window shown after starting the simMultiImporter application.

There is a toolbar on the top with buttons "Home", "Content", and so on. This toolbar always appears on the top at different pages of this application.

Click "Help" button to open a dialog window containing this help document.

Click "About" button to open a message box showing the version and license information.

All other buttons in the toolbar are corresponding different pages of this application. User may navigate to different pages by clicking them. The button of the current page is highlighted with bold font. For example, the current page is home, and the button text "Home" appears in bold.

Click "Browse" button to open a file selection dialog window to select an SBML-Multi model file.

After an SBML-Multi model file is selected, the "Next" button at the bottom-right is enabled and its text is changed to "Next:SBML Multi Content". Click it and go to the next step.

2.2. SBML Multi Content page

This page shows the content of the SBML-Multi model file.

The "Content" button at the top is highlighted with bold font.

A "Prev" button appears at the bottom with text "Prev:Home". Click it to go back to the previous "Home" page.

If the SBML-Multi model file is not empty, the "Next" button at the bottom-right shows "Next:SBML Validation". Click it to go to the next step.

2.3. SBML Validation page

The importer validates the SBML-Multi model with both the SBML core validator and the SBML-Multi validator.

The combinations of the radio buttons on the top display the validation result in the following ways:

  • SBML Core Only

The validation result is only from the SBML Core validator.

  • SBML Multi Only

The validation result is only from the SBML-Multi validator.

  • Both SBML Core and Mult

The validation result is from both SBML Core and SBML Multi validators.

  • Error only

    Display only error messages.

  • Warning Only

    Display only warning messages.

  • Both error and warning messages

Display both error and warning messages.

If there is no error message from either SBML core validator or SBML Multi validator, the "Next" button at the bottom is enabled and its text is changed to "Next:Simmune Model Location". Otherwise, it is disabled.

Click "Next:Simmune Model Location" button and go to the next step.

2.4. Simmune Model Location page

Specify a location of the imported Simmune model file at this page.

Click the "Next:Compartment" button and go to the next step.

2.5. Compartment Configuration page

The SBML-Multi package has capability to specify multiple compartments and the relationships among the compartments. Simmune needs explicit configuration about "trans" or "cis" binding relation. For example, the Simmune Ecad sample model has "trans" membranes from adjacent cells. This page allows the use to confirm and make change if disired about the membrane relationship.

Many SBML-Multi models do not require the "trans" configuration and the user can go to the next step directly.

Click the "Next:Molecules" button and go to the next step.

2.6. Molecule Membrane Association Status page

Simmune explicitly requires the membrane association status of each molecule, "Freely Diffusing" or "Membrane Associated". If a molecule is membrane associated, need to specify the location of each composing molecule component, "Inside-membrane" or "Outside-membrane".

"Diffusion Coefficient" is a variable for spatially resolved simulations. The importer gives the default "0.1" for membrane associated molecules and 100 for freely diffusing molecules. Most of time, the user may just use the default values.

Click the "Next:Rate Conversion" button and go to the next step.

2.7. Volume Selection For Rate Conversion page

Simmune uses complex concentrations to specify the association rates. Depending how the association rates is specified in the source SBML-Multi models, conversion may be required.

If the association rates are based on molecule counts in the SBML-Multi model, cell volume is required to convert molecule count based rates to concentration based rates.

The importer gives the default cell volume from the default volume used by the SimAnalyzer 523.5FL. The user can specify any other value if disired.

Click the "Next:Result" button and go to the last page.

2.8. Result page

The result page contains information of the source SBML-Multi model file and the imported Simmune model file.

Click "Open With Modeler" to inspect the details of the imported Simmune model.

Click "Open With Network Viewer" to inspect the network relationships in the imported Simmune model.
