For installing the Rightline Gear Roof Cargo Carrier # RL100S10 that you referenced on your 2010 Toyota Prius I do have a couple suggestions.
I checked with Thule and all of their rooftop cargo boxes would fit the factory bars of a 2012 Toyota Prius and a 2011 Chevy Tahoe.
Instead of the OEM rack for the Prius you could also install a Thule Aeroblade rack that consists of part numbers # THARB53, # TH480R, and # THKIT1566.
You will want to measure the dimensions of the roof of your 2012 Toyota Prius to determine if the # RL100S30 that you referenced would fit as it normally recommended for SUVs, crossovers and minivans. For a smaller bag that could fit better you would want the # RL100S10 as it is 38" x 34" x 19" and normally used on sedans like yours. What you would need to do is measure the available free space on the roof of your 2005 Toyota Prius to see if the Rightline Sport 3 XL Rooftop Cargo Bag # RL100S30 would fit. You will need the Thule Roof Rack Kit, # TH480, # THLB50, THKIT1345, on your 2009 Toyota Prius to be able to use the Thule Roof Cargo Carrier, # TH624.
The Thule Roof Rack Kit will have the Foot Pack with vehicle specific clips that will attach to the roof of your vehicle. The crossbars are then attached to the feet of the roof rack to give you the bars that the roof cargo carrier will attach to. The weight capacity of your roof should be clearly identified in the owners manual of your 2009 Toyota Prius.
A roof cargo bag should do well for you but like you said if someone wanted to steal the bag they could cut the straps if you left it on the roof of your vehicle. The bag can be used on a naked roof but to do so you have to run the attachment straps through the interior of the vehicle.

That's certainly not common on the Yakima RocketBox 12 # Y07191 as I also called Yakima and they haven't seen or heard of that ever happening. There has been good reviews about the Yakima RocketBox 12 # Y07191 and the only reasons why it may open at highway speeds is the box wasn't put together correctly by the customer. Both vehicles will have Class I trailer hitches on them and Curt cargo carrier # C18110 is compatible with Class I hitches.
For your 2012 Toyota Prius the Rhino Rack Vortex roof rack part numbers # RRVA118B-2, # RRRLKVA, and # DK195 has been a confirmed fit for your vehicle. The RocketBox Pro 14, # Y07192, will fit the Yakima crossbars but to determine if the rear hatch when open will make contact with the box, you will have to do some measuring. The largest cargo box we have that is a confirmed fit for a 2011 Toyota Prius with aftermarket roof rack is the Yakima SkyBox Pro 21 Rooftop Cargo Box, part Y07198. To determine if the Yakima SkyBox Pro 21 Rooftop Cargo Box will clear the rear hatch you will need to take one measurement. There is a quick measurement you can take to see if the Thule Force, part # TH628 will work on your 2011 Prius. We do have some cargo carrier options for your 2010 Toyota Prius, however, the Rola Enclosed Cargo Carrier. I believe I have a solution for you, but it will require you to install trailer wiring on your 2010 Toyota Prius.
You will then have to mount a lighted license plate bracket on your cargo carrier like the part # LPL55CB.
We have not tested the Thule Pulse Large Roof Mounted Black Cargo Box, part # TH614, on a Toyota Prius, so I cannot say for sure if it will interfere with the rear hatch, but the Ascent cargo box is one of the shorter cargo boxes we carry. To determine the fit of the SportRack Vista XL Cargo Box, # SR7018, to the crossbars you ordered and to the vehicle itself, it will help to consider a few measurements. Another option is to use a cargo bag that will fit on a naked roof (no roof rack required).
First, you will want to consult the owners manual for your Prius to determine if a trailer hitch mounted cargo carrier is something that you can use with the vehicle.
To determine if the Yakima SkyBox 16 Cargo Box, part # Y07335, will fit the roof of your 2009 Toyota Prius and clear the rear hatch you will need to take a measurement on your vehicles roof.
The minimum clearance measurement to determine rear hatch clearance is taken from the center of the front crossbar of the roof rack on your vehicle to the seam of the rear hatch on your Prius.
These attach to the straps of the bag and then attach to the roof of the vehicle, this doesn't require you to run straps inside your vehicle.
A solution for this would be to remove the bag from your roof when you are going to park your vehicle in a public place. This is going to be your 20 by 48" model, steel constructed, with a 300 pound weight capacity.

Draw-Tite hitch # 24847 bolts on and requires no welding, no drilling and no permanent modifications to your car. However you will want to consult your Prius owners manual because we have found that Toyota says not to install a trailer hitch on them. You will need to go by the tongue weight capacity of the hitch or vehicle, whichever is lower, when loading the carrier. This box has 21 cu ft of storage and holds up to 10 pairs of skis or 12 snowboards and fits crossbar spreads between 24" and 42". You will need to measure from the center of the front crossbar rearward to the seam that separates the roof and the rear hatch. This will give you a 4-way with a running light circuit that you could use to power a light for the license plate that would only come on when your headlights are on. It will fit on your 2010 Toyota Prius using the Thule Roof Rack System, part # TH480R, THARB53, and THKIT1566. First, the cargo box mounting hardware is designed to fit on crossbars no wider than 4 inches wide.
When properly installed the bag will work well on your long trip from Illinois to New Jersey. Now this works with inch and a quarter clasp 2 hitches only and has a weight capacity of 300 pounds.
To begin our test fit, as you can see I've already set the cargo on top of our roof rack system. Installation is simplified by temporarily lowering the exhaust out of the way, but it is returned to its normal position after hitch installation. This box is 67 inches long and can be adjusted to ride more forward on the roof in case it does interfere with the hatch. You made sugesstions on which items would best serve my purpose, without trying to sell me something I did not want.
Just remember with this cargo carrier that it does not come with your hitch pin and clip and it will be sold separately. Now for our Prius here today, as you can see, I've got the cargo box slid all the way forward so it will clear our antenna as well as clear our rear hatch. They offer a limited lifetime warranty on this bag, which is much better than many of their competitors, including Rightline's one year warranty. With all four of them around our bars, we'll take a quick look to be sure we have our box centered.
I have attached a link to all of the trailer hitches that will fit your Prius for you to check out and compare. This box is designed to open from the passenger side, so were going to favor it to this side as we install it.
